Did you see any other signs of damage to the fruit other than the brown flesh? For example, was there any holes in the fruit where an insect could have entered? I'm thinking perhaps codling moth damage. The larvae burrow through the fruit and feed on the seed. You would also notice frass (insect excrement) around the holes in the fruit. Images would be really helpful to whittle down a diagnosis.
